These ideas came to me yesterday, but are very mudded and confusing. I just hope they will become clearer as I write this..

I. Story/Synopsis:
At the secret military facility, a breed of aliens arrives(name chosen later on) and offer the humans in charge a set of instructions on how to build a " Well", a teleportation and jumping device with the capability to travel through time and space, but also to different dimensions. The main character, John Rise and his best friend Tommy Forever are exploring a deserted planet which once was home to a now extinct alien civilization. They're always ready for a confrontation, but all they can find are relics, ruins and skeletons. When they return, they find out humans have built the Well device with the help of both the most prominent human scientists(Jimmy Okkher and Tim Carson) and some alien engineers.
Tommy wants to use it, but John Rise is reluctant. John asks Tommy not to use the Well as he is suspicious of the alien visitors who brought the instructions. They just don't look right to him. Tommy secretly uses it and disappears. Many days pass and he doesn't return. John decides to use the Well to find him. The Well teleports him to a place, but then disappears. John fights his way to find it again, but the Well just takes him somewhere else.
John attempts to a) search for Tommy and b)locate the Well's new position. There are many enemies in every one of the places the Well takes him to. Meanwhile, on Earth, the alien race leaders assume the leadership of mankind. The Well can talk and interacts with John. During his travels, John learns that the alien race that offered them the Well is responsible for the extinction of the race they've encountered on that deserted planet. He learns they are responsible of the extinction of countless other alien species.
John realizes why the Well keeps taking him to various locations. It wants him exhausted and dead. It wants to make sure John won't get back on Earth to fight along his fellow humans against the invading alien breed. John is told he must find a set of data drivers which, once inserted into the Well's structure, allows someone to on how to reprogram it to take him exactly where he needs to be. In each location, there are drivers. (John's purpose would be to find one or two in each location). The one who helps him sends impulses that temporarily neutralize the Well's abilities, so the Well won't stop him. However, the Well fights back by allowing various enemies to pour in a certain location.
When he gets them, John uses the Well to reach and rescue Tommy. He uses it to get back on Earth with him. He fights the alien invaders.
Their leader has his own Well, so he uses it to escape. John and Tommy realize the leader will use it to return at a later date, long after they're dead, so they use their now reprogrammed Well to track him through various locations. This time, in each location, John and Tommy fight one of the leader's bodyguards.
Then, they and the leader both use their Wells to move to another location. The final battle is against the invading leader and takes place through multiple locations. John kills the villain and returns to Earth.
